This has only been happening recently and there is no good solution to this problem yet. Recent versions have a framerate limiter built-in. It can be toggled in the configuration, reachable through the Menu (citra-qt): "Emulation" > "Configure..." > "Graphics" > "Limit Framerate". You may also want to enable V-Sync in the same page if desired.
In the future _Citra_ will be able to emulate at the correct speed.
For now, we have added a V-Sync option in the Menu (citra-qt): "Emulation" > "Configure ..." > "Graphics" > "Enable V-Sync". If you enable this option _Citra_ will at run at your display refresh rate at most.
Other users had success limiting their framerate using [dxtory](http://exkode.com/dxtory-features-en.html) - We don't provide any support for this workaround though.
